a coffee shop is just a place like starbucks .. pretty much like a small restaraunt only with a small selection of music.
a cafe has a relaxing homey atmosphere, usually has big comfy chairs and couches to sit on.

I tend to see cafes as more of an independent thing rather than one in a chain of stores like Starbucks. I do like Starbucks coffee, but similarly I like the atmosphere in cosy little cafes. Depends what mood I'm in really.

A coffe shop serves nothing but coffee (all varieties) and decent chocolate cake.
